Samples were collected in November of 1997 (seven sites) and again in November of 1998 (nine sites). Fecal bacterial concentrations (total and fecal coliforms, </span><i class=\"EmphasisTypeItalic \">Clostridium perfringens,</i><span> and enterococci) were measured as relative indicators of fecal contamination. F</span><sup>+</sup><span>-specific coliphage genotyping was performed to determine the source of fecal contamination at the study sites. Bacterial levels were considerably higher at most sites in the 1997 sampling compared to the 1998 sampling, probably because of the greater rainfall that year. In November of 1997, 2 of the 7 sites were in violation of all indicator standards and guidance levels. In November of 1998, 1 of 9 sites was in violation of all indicator standard and guidance levels. The highest concentrations of all fecal indicators were found at a station downstream of the animal holding pens in HSSWP. The lowest levels of indicators were found at the Homosassa Main Spring vent. Levels of fecal indicators downstream of HSSWP (near the point of confluence with the river) were equivalent to those found in the Southeastern Fork and areas upstream of the park influences. F</span><sup>+</sup><span> specific RNA coliphage analysis indicated that fecal contamination at all sites that tested positive was from animal sources (mammals and birds). Fish collected for this study from San Francisquito Creek showed a closer genetic relationship to fish from the north-central California steelhead ESU than for any other listed group of </span><i><span>O. mykiss</span></i><span>. No significant genotypic or allelic frequency associations could be drawn between San Francisquito Creek trout and fish collected from the four primary rainbow trout hatchery strains in use in California, i.e. Whitney, Mount Shasta, Coleman, and Hot Creek hatchery fish. Indeed, genetic distance analyses (</span><span>δµ</span><sup><span>2</span></sup><span>) supported separation between San Francisquito Creek trout and all hatchery trout with 68% bootstrap values in 1000 replicate neighbor-joining trees. Not surprisingly, California hatchery rainbow trout showed their closest evolutionary relationships with contemporary stocks derived from the Sacramento River. Wild collections of rainbow trout from the Sacramento-San Joaquin basin in the Central Valley were also clearly separable from San Francisquito Creek fish supporting separate, independent ESUs for two groups of </span><i><span>O. mykiss</span></i><span> (one coastal and one Central Valley) with potentially overlapping life histories in San Francisco Bay. These data support the implementation of management and conservation programs for rainbow trout in the San Francisquito Creek drainage as part of the central California coastal steelhead These reefs are ecologically significant because they support a diverse array of fish and invertebrate species, and they are the only aggregation spawning sites of gag (</span><i>Mycteroperca microlepis</i><span>), scamp (</span><i>M. phenax</i><span>), and other economically important reef fish. Our studies on the east Florida shelf in the Experimental&nbsp;</span><i>Oculina</i><span>&nbsp;Research Reserve show that extensive damage to the habitat-structuring coral&nbsp;</span><i>Oculina varicosa</i><span>&nbsp;has occurred in the past, apparently from trawling and dredging activities of the 1970s and later. On damaged or destroyed&nbsp;</span><i>Oculina</i><span>&nbsp;habitat, reef-fish abundance and diversity are low, whereas on intact habitat, reef-fish diversity is relatively high compared to historical diversity on the same site. The abundance and biomass of the economically important reef fish was much higher in the past than it is now, and spawning aggregations of gag and scamp have been lost or greatly reduced in size. On the west Florida shelf, fishers have concentrated on shelf-edge habitats for over 100 yrs, but fishing intensity increased dramatically in the 1980s. Those reefs are characterized by low abundance of economically important species. The degree and extent of habitat damage there is unknown. Recent APEX studies focused on measuring productivity only. Recruitment measurement demands an unrealistic study duration. We propose to augment current studies in lower Cook Inlet that relate breeding success and foraging effort to fluctuations in forage fish density by using banding and resighting to quantify the During stormflow conditions, concentrations of these constituents typically peak prior to peak stream stage as a result of scour and transport of streambed deposits. In contrast, sulfate is transported mostly as a dissolved ion. Concentrations of sulfate, specific conductance, and pH are inversely related to streamflow, indicating dilution and acidification during stormflow. This effect is attributed to the mixing of poorly buffered stream water having pH 6.0-6.5 with weakly acidic storm runoff having pH 4.0-4.5 and low dissolved solids. Since 1996, the current project has monitored water quality upstream and downstream of each treatment and at integrator sites on lower reaches of Swatara Creek. Continuous measurements of pH and specific conductance and periodic sampling for alkalinity, acidity, sulfate, and metals upstream and downstream of each treatment system show that (1) open limestone channels and limestone-sand dosing generally had negligible effects on water quality and (2) limestone diversion wells and limestone drains generally were effective at producing near-neutral pH and attenuating dissolved metals during baseflow but were less effective during stormflow conditions. Storm runoff in this area commonly is acidic, and, as streamflow volume increases during stormflow conditions, a smaller fraction of total flow is treated and (or) residence time in the treatment system is reduced. </p><p>Monitoring on the mainstem of Swatara Creek indicates watershed-scale effects owing primarily to changes in mining practices and secondarily to watershed-wide implementation of treatment systems. Most underground mines in the Swatara Creek Basin were abandoned before 1960 and are presently flooded. Drainage from these mines contributes substantially to baseflow in Swatara Creek. For Swatara Creek at Ravine, Pa., which is immediately downstream of the mined area, long-term data collected since 1959 indicate sulfate concentration declined from about 150 mg/L in 1959 to 75 mg/L in 1999; pH increased sharply from 3.5-4.4 (median ~4) to 4.6-7.0 (median ~6) after 1975. These trends resulted from a decline in pyrite oxidation and the onset of carbonate buffering. Because these long-term attenuation processes have had such a pronounced effect on water quality in Swatara Creek, the effects of recent implementation of limestone treatments are difficult to detect at a watershed scale. Nevertheless, during ecological surveys prior to 1991, no fish were found in Swatara Creek at Ravine. Only six species of fish were found in 1994 and 1996. However, increasing numbers of fish have been found annually since 1996. In 1999, 21 species of fish were documented. </p><p>The recent monitoring on the mainstem of Swatara Creek indicates the limestone treatments mitigate extreme fluctuations in pH during storm events; however, additional buffering capacity is needed to maintain near-neutral pH of Swatara Creek during large storm events. Concentration 2 of sulfate, specific conductance, and pH are inversely related to streamflow at Ravine, indicating dilution and acidification during stormflow. Declines in stream-water pH to values approaching 5.0 could result in the remobilization of adsorbed or precipitated metals associated with sediments; declines in pH below 5.0 could cause injury to aquatic organisms. Generally, to maintain stream pH during storms, additional or larger limestone diversion wells could be constructed to begin or increase alkalinity production as the stream stage rises and/or additional or larger limestone drains could be constructed to produce greater amounts of alkalinity and enhance the buffering capacity of The site contains a number of highly magnetic source bodies, concrete foundation walls, and underground openings, buried under a clay cap. The cap is several feet thick and has a conductivity of about 35 mS/m, making the features underneath it a poor target for conventional GPR. Indeed, the raw data look unlike typical GPR data, but rather show reverberation (?) bands under sidewalks and other shallow buried sources. Using a newly-written computer package, we made plan maps of the GPR response at different time slices. The sliced GPR data did not outline buried foundry foundations, as we had hoped it might.
