Predators often exploit migrant prey, but the movements taken by these consumers are rarely studied or understood. We define such movements, where migrant prey induce large-scale movements of predators, as migratory coupling. Migratory coupling can have ecological consequences for the participating prey, predators and the communities they traverse across the landscape. We review examples of migratory coupling in the literature and provide hypotheses regarding conditions favourable for their occurrence. We also provide a framework for interactions induced by migratory coupling and demonstrate their potential community-level impacts by examining other forms of spatial shifts in predators. Migratory coupling integrates the fields of landscape, movement, food web and community ecologies, and represents an understudied frontier in ecology.
","language":"English","publisher":"Springer Nature","doi":"10.1038/s41559-018-0711-3","usgsCitation":"Furey, N.B., Armstrong, J., Beauchamp, D.A., and Hinch, S.G., 2018, Migratory coupling between predators and prey: Nature Ecology & Evolution, v. 2, p. 1846-1853, https://doi.org/10.1038/s41559-018-0711-3.","productDescription":"8 p.","startPage":"1846","endPage":"1853","ipdsId":"IP-100906","costCenters":[{"id":654,"text":"Western Fisheries Research Center","active":true,"usgs":true}],"links":[{"id":361378,"type":{"id":24,"text":"Thumbnail"},"url":"https://pubs.usgs.gov/thumbnails/outside_thumb.jpg"}],"volume":"2","publishingServiceCenter":{"id":12,"text":"Tacoma PSC"},"noUsgsAuthors":false,"publicationDate":"2018-11-22","publicationStatus":"PW","contributors":{"authors":[{"text":"Furey, Nathan B.","contributorId":174497,"corporation":false,"usgs":false,"family":"Furey","given":"Nathan","email":"","middleInitial":"B.","affiliations":[],"preferred":false,"id":757612,"contributorType":{"id":1,"text":"Authors"},"rank":1},{"text":"Armstrong, Jonathan B.","contributorId":213380,"corporation":false,"usgs":false,"family":"Armstrong","given":"Jonathan B.","affiliations":[{"id":38742,"text":"Department of Fisheries and Wildlife, Oregon State University, Corvallis, OR 97331, USA","active":true,"usgs":false}],"preferred":false,"id":757613,"contributorType":{"id":1,"text":"Authors"},"rank":2},{"text":"Beauchamp, David A. 0000-0002-3592-8381 fadave@usgs.gov","orcid":"https://orcid.org/0000-0002-3592-8381","contributorId":4205,"corporation":false,"usgs":true,"family":"Beauchamp","given":"David","email":"fadave@usgs.gov","middleInitial":"A.","affiliations":[{"id":654,"text":"Western Fisheries Research Center","active":true,"usgs":true}],"preferred":true,"id":757614,"contributorType":{"id":1,"text":"Authors"},"rank":3},{"text":"Hinch, Scott G.","contributorId":174498,"corporation":false,"usgs":false,"family":"Hinch","given":"Scott","email":"","middleInitial":"G.","affiliations":[],"preferred":false,"id":757615,"contributorType":{"id":1,"text":"Authors"},"rank":4}]}}

Recently, the development of digital technology for recording and analyzing vocalizations has assisted in acoustic surveying for cryptic, rare, or elusive species. However, the quantitative tools that exist for species differentiation are still being refined. Using vocalizations recorded in the course of ecological studies of a King Rail (Rallus elegans) and a Clapper Rail (Rallus crepitans) population, we assessed the accuracy and effectiveness of three parametric (logistic regression, discriminant function analysis, quadratic discriminant function analysis) and six nonparametric (support vector machine, CART, Random Forest, k‐nearest neighbor, weighted k‐nearest neighbor, and neural networks) statistical classification methods for differentiating these species by their kek mating call. We identified 480 kek notes of each species and quantitatively characterized them with five standardized acoustic parameters. Overall, nonparametric classification methods outperformed parametric classification methods for species differentiation (nonparametric tools were between 57% and 81% accurate, parametric tools were between 57% and 60% accurate). Of the nine classification methods, Random Forest was the most accurate and precise, resulting in 81.1% correct classification of kek notes to species. This suggests that the mating calls of these sister species are likely difficult for human observers to tell apart. However, it also implies that appropriate statistical tools may allow reasonable species‐level classification accuracy of recorded calls and provide an alternative to species classification where other capture‐ or genotype‐based survey techniques are not possible.
","language":"English","publisher":"Wiley","doi":"10.1002/ece3.4711","usgsCitation":"Stiffler, L.L., Schroeder, K.M., Anderson, J.T., McRae, S.B., and Katzner, T., 2018, Quantitative acoustic differentiation of cryptic species illustrated with King and Clapper rails: Ecology and Evolution, v. 8, no. 24, p. 12821-12831, https://doi.org/10.1002/ece3.4711.","productDescription":"11 p.","startPage":"12821","endPage":"12831","ipdsId":"IP-098069","costCenters":[{"id":290,"text":"Forest and Rangeland Ecosystem Science Center","active":false,"usgs":true}],"links":[{"id":468238,"rank":0,"type":{"id":40,"text":"Open Access Publisher Index Page"},"url":"https://doi.org/10.1002/ece3.4711","text":"Publisher Index Page"},{"id":359760,"type":{"id":24,"text":"Thumbnail"},"url":"https://pubs.usgs.gov/thumbnails/outside_thumb.jpg"}],"volume":"8","issue":"24","publishingServiceCenter":{"id":12,"text":"Tacoma PSC"},"noUsgsAuthors":false,"publicationDate":"2018-11-20","publicationStatus":"PW","scienceBaseUri":"5bffb75ce4b0815414ca8e46","contributors":{"authors":[{"text":"Stiffler, Lydia L.","contributorId":198904,"corporation":false,"usgs":false,"family":"Stiffler","given":"Lydia","email":"","middleInitial":"L.","affiliations":[{"id":12697,"text":"University of Georgia","active":true,"usgs":false},{"id":12432,"text":"West Virginia University","active":true,"usgs":false}],"preferred":false,"id":752359,"contributorType":{"id":1,"text":"Authors"},"rank":1},{"text":"Schroeder, Katie M.","contributorId":210850,"corporation":false,"usgs":false,"family":"Schroeder","given":"Katie","email":"","middleInitial":"M.","affiliations":[{"id":6999,"text":"Department of Biology, East Carolina University","active":true,"usgs":false}],"preferred":false,"id":752360,"contributorType":{"id":1,"text":"Authors"},"rank":2},{"text":"Anderson, James T.","contributorId":28071,"corporation":false,"usgs":false,"family":"Anderson","given":"James","email":"","middleInitial":"T.","affiliations":[{"id":12432,"text":"West Virginia University","active":true,"usgs":false}],"preferred":false,"id":752361,"contributorType":{"id":1,"text":"Authors"},"rank":3},{"text":"McRae, Susan B.","contributorId":210851,"corporation":false,"usgs":false,"family":"McRae","given":"Susan","email":"","middleInitial":"B.","affiliations":[{"id":6999,"text":"Department of Biology, East Carolina University","active":true,"usgs":false}],"preferred":false,"id":752362,"contributorType":{"id":1,"text":"Authors"},"rank":4},{"text":"Katzner, Todd E. 0000-0003-4503-8435 tkatzner@usgs.gov","orcid":"https://orcid.org/0000-0003-4503-8435","contributorId":191353,"corporation":false,"usgs":true,"family":"Katzner","given":"Todd E.","email":"tkatzner@usgs.gov","affiliations":[{"id":290,"text":"Forest and Rangeland Ecosystem Science Center","active":false,"usgs":true}],"preferred":true,"id":752358,"contributorType":{"id":1,"text":"Authors"},"rank":5}]}}

This hotspot is characterized by a high number of rare and endemic species, which persist alongside a major urban epicenter. San Diego County has implemented a strategic management plan that identifies species, based on low numbers of occurrences or high level of threat, for which management practices are recommended. In creating a management plan for rare species, it is important to strike a balance between preserving locally adapted traits and maintaining genetic diversity, as species’ ranges fluctuate in response to a changing climate and habitat fragmentation. This project, in partnership with the San Diego Natural History Museum, aims to provide a reference point for the current status of genetic diversity of rare plant species that will inform future preservation and restoration efforts. We focused on six threatened or endangered plant species: Acanthomintha ilicifolia, Baccharis vanessae, Chloropyron maritimum ssp. maritimum, Deinandra conjugens, Dicranostegia orcuttiana, and Monardella viminea. For each species, botanists from the San Diego Natural History Museum visited all known occurrences in San Diego County and collected leaf tissue for genetic and cytological analysis. We then developed a panel of genetic markers to estimate genetic diversity and population structure. This population genetic survey provided insight into the amount of genetic differentiation across each species’ range, identified isolated occurrences potentially subject to inbreeding or genetic bottlenecks, and identified areas that are rich sources of allelic diversity. Finally, we convened a panel of experts to review results and compatible management options for each species. A summary of the management workshop is included in this report. Overall, we found low genetic differentiation among occurrences across the San Diego region for all species, with the exception of A. ilicifolia. Relative inbreeding was low and consistent across sites, and genetic diversity across sites was variable, with noted exceptions. These findings allow for a wide array of management options that are compatible with panmictic population structure in five of the six surveyed species.
","language":"English","publisher":"U.S. To alleviate some of the computational costs, local impacts of individual coastal storms can be explored by first identifying particular events or scenarios of interest and dynamically modeling those events in detail. In this study, an efficient approach to selecting storm events for subsequent deterministic detailed modeling of coastal flooding is presented. The approach identifies locally relevant scenarios derived from regional datasets spanning long time-periods and covering large geographic areas. This is done by identifying storm events from global climate models using a robust, yet computationally simple approach for calculating total water level proxies at the shore, assuming a linear superposition of the important processes contributing to the overall total water level. Clustering of the total water level time-series is used to define coherent coastal cells where similar return period water level extrema occur in response to region-wide storms. Results show that the more severe but rare coastal flood events (e.g., the 100-year (yr) event) typically occur from the same storm across the region, but that a number of different storms are responsible for the less severe but more frequent local extreme water levels (e.g., the 1-yr event). This new ‘storm selection’ approach is applied to the Southern California Bight, a region of varying shoreline orientations that is subject to wave refraction across complex bathymetry, and shadowing, focusing, diffraction, and dissipation of wave energy by islands. Results indicate that wave runup dominates total water level extremes at this study site, highlighting the importance of downscaling global-scale models to nearshore waves when seeking accurate projections of local coastal hazards in response to climate change.
","language":"English","publisher":"Elsevier","doi":"10.1016/j.coastaleng.2018.08.003","usgsCitation":"Erikson, L.H., Espejo, A., Barnard, P., Katherine A. Effects of land cover change on species can be direct (when habitat is converted to alternative land cover types) or indirect (when land outside of the species habitat is altered). Hydrologic and ecological connections between terrestrial and aquatic systems are well understood, exemplifying how spatially disparate land cover conditions may influence aquatic habitats, but are rarely examined. We sought to quantify relative effects of land cover at two different but interacting scales on habitat suitability for the endangered arroyo toad (Anaxyrus californicus). Based on an existing distribution model for the arroyo toad and available land cover data, we estimated effects of land cover along streams and within entire watersheds on habitat suitability using structural equation modeling. Relationships between land cover and habitat suitability differed between scales, and broader, watershed-scale conditions influenced land cover along the embedded stream networks. We found anthropogenic development and forest cover at the watershed-scale negatively impacted habitat suitability, but development along stream networks was positively associated with suitability. The positive association between development along streams and habitat suitability may be attributable to increased spatial heterogeneity along urbanized streams, or related factors including policies designed to conserve riparian habitats amidst development. These findings show arroyo toad habitat is influenced by land cover across multiple scales, and can inform conservation of the species. Furthermore, our methodology can help elucidate similar dynamics with other taxa, particularly those reliant on both terrestrial and aquatic environments.
","language":"English","publisher":"Elsevier","doi":"10.1016/j.biocon.2018.10.032","usgsCitation":"Treglia, M.L., Landon, A.C., Fisher, R.N., Kyle, G., and Fitzgerald, L.A., 2018, Multi-scale effects of land cover and urbanization on the habitat suitability of an endangered toad: Biological Conservation, v. 228, p. 310-318, https://doi.org/10.1016/j.biocon.2018.10.032.","productDescription":"9 p.","startPage":"310","endPage":"318","ipdsId":"IP-094043","costCenters":[{"id":651,"text":"Western Ecological Research Center","active":true,"usgs":true}],"links":[{"id":359429,"type":{"id":24,"text":"Thumbnail"},"url":"https://pubs.usgs.gov/thumbnails/outside_thumb.jpg"}],"country":"United States","state":"California","volume":"228","publishingServiceCenter":{"id":1,"text":"Sacramento PSC"},"noUsgsAuthors":false,"publicationStatus":"PW","scienceBaseUri":"5bed4270e4b0b3fc5cf91c72","contributors":{"authors":[{"text":"Treglia, Michael L.","contributorId":145921,"corporation":false,"usgs":false,"family":"Treglia","given":"Michael","email":"","middleInitial":"L.","affiliations":[{"id":16299,"text":"Dep't Wildlife and Fisheries, Texas A&M U, College Station, Texas","active":true,"usgs":false}],"preferred":false,"id":751170,"contributorType":{"id":1,"text":"Authors"},"rank":1},{"text":"Landon, Adam C","contributorId":210605,"corporation":false,"usgs":false,"family":"Landon","given":"Adam","email":"","middleInitial":"C","affiliations":[{"id":6747,"text":"Texas A&M University","active":true,"usgs":false}],"preferred":false,"id":751171,"contributorType":{"id":1,"text":"Authors"},"rank":2},{"text":"Fisher, Robert N. 0000-0002-2956-3240 rfisher@usgs.gov","orcid":"https://orcid.org/0000-0002-2956-3240","contributorId":1529,"corporation":false,"usgs":true,"family":"Fisher","given":"Robert","email":"rfisher@usgs.gov","middleInitial":"N.","affiliations":[{"id":651,"text":"Western Ecological Research Center","active":true,"usgs":true}],"preferred":true,"id":751169,"contributorType":{"id":1,"text":"Authors"},"rank":3},{"text":"Kyle, Gerard","contributorId":210606,"corporation":false,"usgs":false,"family":"Kyle","given":"Gerard","affiliations":[{"id":6747,"text":"Texas A&M University","active":true,"usgs":false}],"preferred":false,"id":751172,"contributorType":{"id":1,"text":"Authors"},"rank":4},{"text":"Fitzgerald, Lee A.","contributorId":141035,"corporation":false,"usgs":false,"family":"Fitzgerald","given":"Lee","email":"","middleInitial":"A.","affiliations":[{"id":6747,"text":"Texas A&M University","active":true,"usgs":false}],"preferred":false,"id":751173,"contributorType":{"id":1,"text":"Authors"},"rank":5}]}}

Evidence for chronic pathogens affecting reproduction but not survival is rare, but has the potential for wide‐ranging effects. Accurately quantifying disease‐associated reductions in fecundity is important for advancing theory, generating accurate predictive models, and achieving effective management. We investigated the impacts of brucellosis (Brucella abortus) on elk (Cervus canadensis) productivity using serological data from over 6,000 captures since 1990 in the Greater Yellowstone Ecosystem, USA. Over 1,000 of these records included known age and pregnancy status. Using Bayesian multilevel models, we estimated the age‐specific pregnancy probabilities of exposed and naïve elk. We then used repeat‐capture data to investigate the full effects of the disease on life history. Brucellosis exposure reduced pregnancy rates of elk captured in mid‐ and late‐winter. In an average year, we found 60% of exposed 2‐year‐old elk were pregnant compared to 91% of their naïve counterparts (a 31 percentage point reduction, 89% HPDI = 20%–42%), whereas exposed 3‐ to 9‐year‐olds were 7 percentage points less likely to be pregnant than naïve elk of their same age (89% HPDI = 2%–11%). We found these reduced rates of pregnancy to be independent from disease‐induced abortions, which afflict a portion of exposed elk. We estimate that the combination of reduced pregnancy by mid‐winter and the abortions following mid‐winter reduces the reproductive output of exposed female elk by 24%, which affects population dynamics to a similar extent as severe winters or droughts. Exposing hidden reproductive costs of disease is essential to avoid conflating them with the effects of climate and predation. Such reproductive costs cause complex population dynamics, and the magnitude of the effect we found should drive a strong selection gradient if there is heritable resistance.
","language":"English","publisher":"Wiley","doi":"10.1002/ece3.4521","usgsCitation":"Cotterill, G., Cross, P.C., Middleton, A.D., Rogerson, J.D., Scurlock, B., and Du Toit, J.T., 2018, Hidden cost of disease in a free‐ranging ungulate: brucellosis reduces mid‐winter pregnancy in elk: Ecology and Evolution, v. 8, no. 22, p. 10733-10742, https://doi.org/10.1002/ece3.4521.","productDescription":"10 p.","startPage":"10733","endPage":"10742","ipdsId":"IP-096975","costCenters":[{"id":481,"text":"Northern Rocky Mountain Science Center","active":true,"usgs":true}],"links":[{"id":468280,"rank":0,"type":{"id":40,"text":"Open Access Publisher Index Page"},"url":"https://doi.org/10.1002/ece3.4521","text":"Publisher Index Page"},{"id":358977,"type":{"id":24,"text":"Thumbnail"},"url":"https://pubs.usgs.gov/thumbnails/outside_thumb.jpg"}],"volume":"8","issue":"22","publishingServiceCenter":{"id":2,"text":"Denver PSC"},"noUsgsAuthors":false,"publicationDate":"2018-10-28","publicationStatus":"PW","scienceBaseUri":"5c08f1c6e4b0815414d0bbfd","contributors":{"authors":[{"text":"Cotterill, Gavin G.","contributorId":203301,"corporation":false,"usgs":false,"family":"Cotterill","given":"Gavin G.","affiliations":[{"id":6682,"text":"Utah State University","active":true,"usgs":false}],"preferred":false,"id":750321,"contributorType":{"id":1,"text":"Authors"},"rank":1},{"text":"Cross, Paul C. 0000-0001-8045-5213 pcross@usgs.gov","orcid":"https://orcid.org/0000-0001-8045-5213","contributorId":2709,"corporation":false,"usgs":true,"family":"Cross","given":"Paul","email":"pcross@usgs.gov","middleInitial":"C.","affiliations":[{"id":481,"text":"Northern Rocky Mountain Science Center","active":true,"usgs":true}],"preferred":true,"id":750320,"contributorType":{"id":1,"text":"Authors"},"rank":2},{"text":"Middleton, Arthur D.","contributorId":210264,"corporation":false,"usgs":false,"family":"Middleton","given":"Arthur","email":"","middleInitial":"D.","affiliations":[{"id":33770,"text":"University of California at Berkeley","active":true,"usgs":false}],"preferred":false,"id":750322,"contributorType":{"id":1,"text":"Authors"},"rank":3},{"text":"Rogerson, Jared D.","contributorId":210265,"corporation":false,"usgs":false,"family":"Rogerson","given":"Jared","email":"","middleInitial":"D.","affiliations":[{"id":36596,"text":"Wyoming Game and Fish Department","active":true,"usgs":false}],"preferred":false,"id":750323,"contributorType":{"id":1,"text":"Authors"},"rank":4},{"text":"Scurlock, Brandon","contributorId":145744,"corporation":false,"usgs":false,"family":"Scurlock","given":"Brandon","email":"","affiliations":[{"id":16219,"text":"Wyoming Game and Fish Department, PO Box 850, Pinedale, Wyoming","active":true,"usgs":false}],"preferred":false,"id":750324,"contributorType":{"id":1,"text":"Authors"},"rank":5},{"text":"Du Toit, Johan T. 0000-0003-0705-7117","orcid":"https://orcid.org/0000-0003-0705-7117","contributorId":210266,"corporation":false,"usgs":false,"family":"Du Toit","given":"Johan","email":"","middleInitial":"T.","affiliations":[{"id":6682,"text":"Utah State University","active":true,"usgs":false}],"preferred":false,"id":750325,"contributorType":{"id":1,"text":"Authors"},"rank":6}]}}

Rare species are especially vulnerable to these disturbance events because of their small population size and often reduced phenotypic heterogeneity. In June 2016 the lower Elk River in West Virginia experienced severe flooding, resulting in a peak discharge that exceeded the 0.005 annual exceedance probability (>200 y flood) in the main stem. We obtained pre-flood and postflood population count data and estimated abundances for one cohort of the federally endangered Diamond Darter (Crystallaria cincotta) at 15 sites. While both the total count data and total estimated abundance decreased following the flood, our analyses did not indicate the extreme flood event strongly impacted Diamond Darter abundance. This indicates individuals are able to withstand high velocities and resist displacement or mortality. In addition site-level abundances were estimated at three sentinel sites during 2015 and 2016 using a multinomial N-mixture model that accounted for variation in detectability resulting from water temperature. Mean estimated abundance varied among the three sites and between the 2 y. Our results suggest there is substantial variation in year-class strength between the two cohorts we sampled. Nutrients and other constituents associated with decomposition and burial processes (such as embalming) have the potential to reach shallow groundwater and could affect nearby drinking-water sources. The objective of this preliminary investigation was to evaluate the potential effect of cemetery leachate on shallow groundwater quality near Mt. Hope Cemetery in Ingham County, Lansing, Michigan, which is within the Well-head Protection Area for the City of Lansing. The constituents measured in this study include nutrients, trace metals, formaldehyde, fecal indicator bacteria, bacterial pathogen genes, contaminants of emerging concern (including pharmaceuticals, personal care products, and wastewater indicator compounds), and age-dating compounds. Three monitoring wells were installed 7 to 12 feet below land surface downgradient from the cemetery and sampled quarterly for 1 year. A fourth well (Fenner) was sampled to determine groundwater conditions outside the potential effects of cemetery leachate; samples from this well were collected near the water table.

Nitrogen and phosphorus compounds were present at higher concentrations in two of the three monitoring wells (wells C1 and C3) than in the Fenner well. Formaldehyde and pharmaceuticals were not detected in any of the wells; however, several trace metals, including arsenic, manganese, and aluminum, were present in high concentrations, with arsenic concentrations typically exceeding the U.S. Environmental Protection Agency (EPA) drinking-water standard. Several wastewater indicator compounds, including atrazine, phenol, p-cresol, camphor, and skatole, were detected in the monitoring wells. Microbial data indicate the presence of staphylococci, enterococci, and Escherichia coli (E. coli), with the highest concentrations being measured in the same two monitoring wells that exhibited elevated concentrations of nutrients in the groundwater (wells C1 and C3). Several bacterial pathogen genes were detected, including several Enterococcus species (spp.)—vanB (vancomycin-resistant enterococci), shiga-toxin-producing E. coli genes (including eaeA [attachment virulence trait] and stx1 [moderate toxin]), and the E. coli 16s ribosomal RNA (rDNA) gene ( E. coli species marker). These results were similar to results of studies conducted in Canada, Australia, and the United Kingdom, in which concentrations of bacteria, metals, and nutrients were elevated in groundwater near cemeteries.
","language":"English","publisher":"U.S. Geological Survey","publisherLocation":"Reston, VA","doi":"10.3133/sir20185120","collaboration":"Prepared in cooperation with the Lansing Board of Water and Light and the Lansing Wellhead Protection Team","usgsCitation":"Brennan, A.K., Givens, C.E., Prokopec, J.G., and Hoard, C.J., 2018, Preliminary investigation of groundwater quality near a Michigan cemetery, 2016–17: U.S. Geological Survey Scientific Investigations Report 2018–5120, 23 p., https://doi.org/10.3133/sir20185120.","productDescription":"vi, 23 p.","onlineOnly":"Y","additionalOnlineFiles":"N","ipdsId":"IP-096238","costCenters":[{"id":382,"text":"Michigan Water Science Center","active":true,"usgs":true},{"id":37947,"text":"Upper Midwest Water Science Center","active":true,"usgs":true}],"links":[{"id":358631,"rank":2,"type":{"id":11,"text":"Document"},"url":"https://pubs.usgs.gov/sir/2018/5120/sir20185120.pdf","text":"Report","size":"17.8 MB","description":"SIR 2018-5120"},{"id":358630,"rank":1,"type":{"id":24,"text":"Thumbnail"},"url":"https://pubs.usgs.gov/sir/2018/5120/coverthb.jpg"}],"country":"United States","state":"Michigan","geographicExtents":"{\n  \"type\": \"FeatureCollection\",\n  \"features\": [\n    {\n      \"type\": \"Feature\",\n      \"properties\": {},\n      \"geometry\": {\n        \"type\": \"Polygon\",\n        \"coordinates\": [\n          [\n            [\n              -84.52966690063477,\n              42.70460970722399\n            ],\n            [\n              -84.51863765716553,\n              42.70460970722399\n            ],\n            [\n              -84.51863765716553,\n              42.711862740860546\n            ],\n            [\n              -84.52966690063477,\n              42.711862740860546\n            ],\n            [\n              -84.52966690063477,\n              42.70460970722399\n            ]\n          ]\n        ]\n      }\n    }\n  ]\n}","contact":"
Upper Midwest Water Science Center
U.S. Geological Survey
6520 Mercantile Way, Suite 5
Lansing, MI 48911
","tableOfContents":"

Abstract

Introduction

Approach

Effect of Cemetery Leachate on Groundwater Quality

Other Potential Sources of Contaminants to Cemeteries

Summary and Conclusions

References Cited

","publishingServiceCenter":{"id":15,"text":"Madison PSC"},"publishedDate":"2018-10-24","noUsgsAuthors":false,"publicationDate":"2018-10-24","publicationStatus":"PW","scienceBaseUri":"5c10a917e4b034bf6a7e4f86","contributors":{"authors":[{"text":"Brennan, Angela K. 0000-0001-8066-9115","orcid":"https://orcid.org/0000-0001-8066-9115","contributorId":207860,"corporation":false,"usgs":true,"family":"Brennan","given":"Angela","email":"","middleInitial":"K.","affiliations":[{"id":382,"text":"Michigan Water Science Center","active":true,"usgs":true}],"preferred":true,"id":744982,"contributorType":{"id":1,"text":"Authors"},"rank":1},{"text":"Givens, Carrie E. 0000-0003-2543-9610","orcid":"https://orcid.org/0000-0003-2543-9610","contributorId":207861,"corporation":false,"usgs":true,"family":"Givens","given":"Carrie","email":"","middleInitial":"E.","affiliations":[{"id":382,"text":"Michigan Water Science Center","active":true,"usgs":true},{"id":37947,"text":"Upper Midwest Water Science Center","active":true,"usgs":true}],"preferred":true,"id":744983,"contributorType":{"id":1,"text":"Authors"},"rank":2},{"text":"Prokopec, Julia G. 0000-0001-5937-2720","orcid":"https://orcid.org/0000-0001-5937-2720","contributorId":207862,"corporation":false,"usgs":true,"family":"Prokopec","given":"Julia G.","affiliations":[{"id":382,"text":"Michigan Water Science Center","active":true,"usgs":true},{"id":37947,"text":"Upper Midwest Water Science Center","active":true,"usgs":true}],"preferred":true,"id":744984,"contributorType":{"id":1,"text":"Authors"},"rank":3},{"text":"Hoard, Christopher J. 0000-0003-2337-506X","orcid":"https://orcid.org/0000-0003-2337-506X","contributorId":207863,"corporation":false,"usgs":true,"family":"Hoard","given":"Christopher","email":"","middleInitial":"J.","affiliations":[{"id":382,"text":"Michigan Water Science Center","active":true,"usgs":true}],"preferred":true,"id":744985,"contributorType":{"id":1,"text":"Authors"},"rank":4}]}}

A rare bloom of the alga Picocystis sp. strain ML occurred in the spring of 2016 at Mono Lake, a hyperalkaline lake in California, which was also at the apex of a multiyear-long drought. These conditions presented a unique sampling opportunity to investigate microbiological dynamics and potential metabolic function during an intense natural algal bloom. We conducted a comprehensive molecular analysis along a depth transect near the center of the lake from the surface to a depth of 25 m in June 2016. Across sampled depths, rRNA gene sequencing revealed that Picocystis-associated chloroplasts were found at 40 to 50% relative abundance, greater than values recorded previously. Despite high relative abundances of the photosynthetic oxygenic algal genus Picocystis, oxygen declined below detectable limits below a depth of 15 m, corresponding with an increase in microorganisms known to be anaerobic. In contrast to previously sampled years, both metagenomic and metatranscriptomic data suggested a depletion of anaerobic sulfate-reducing microorganisms throughout the lake's water column. Transcripts associated with photosystem I and II were expressed at both 2 m and 25 m, suggesting that limited oxygen production could occur at extremely low light levels at depth within the lake. Blooms of Picocystis appear to correspond with a loss of microbial activity such as sulfate reduction within Mono Lake, yet microorganisms may survive within the sediment to repopulate the lake water column as the bloom subsides.
","language":"English","publisher":"American Society for Microbiology","doi":"10.1128/AEM.01171-18","usgsCitation":"Stamps, B.W., Nunn, H.S., Petryshyn, V., Oremland, R.S., Miller, L., Rosen, M., Bauer, K., Thompson, K.J., Tookmanian, E.M., Waldeck, A.R., Lloyd, S.J., Johnson, H.A., Stevenson, B.S., Berelson, W.M., Corsetti, F., and Spear, J.R., 2018, Metabolic capability and phylogenetic diversity of Mono Lake during a bloom of the eukaryotic phototroph Picocystis sp. strain ML: Applied and Environmental Microbiology, v. 84, no. 21, e01171-18, 15 p., https://doi.org/10.1128/AEM.01171-18.","productDescription":"e01171-18, 15 p.","ipdsId":"IP-098100","costCenters":[{"id":37277,"text":"WMA - An abundance of literature on this topic has been published over the last decade, encompassing a variety of criteria and methodologies. To our knowledge, this work is the first large-scale effort to organize and analyze recent comprehensive criticality studies in order to determine if a consensus exists within the global community as to which elements are critical. Here, we set aside methodological differences and analyze the results of 32 comprehensive nonfuel mineral criticality studies that evaluate at least 10 elements. Of the 56 elements or elemental groups evaluated, the three most commonly identified as critical in these studies are the rare-earth elements (REE), the platinum-group metals (PGM), and indium. Most of the studies also identify tungsten, germanium, cobalt, niobium, tantalum, gallium, and antimonyas critical. These results are consistent with the 11 most recent studies, published post-2014, which also identify bismuth as critical. Furthermore, the same elements identified in the complete dataset, except antimony, were designated as critical when normalized by geographic region. Magnesium was also deemed critical. Elements may be identified consistently as critical for several reasons; similarities in methodologies, which embody evolving perceptions of risk, or changing national and institutional priorities. This work compiles a large number of recent criticality studies in an effort to define a consensus of currently critical materials, essentially defining the modern criticality paradigm, which is valuable when interpreting an individual perspective in more global context.
","language":"English","publisher":"Elsevier","doi":"10.1016/j.resourpol.2018.06.015","usgsCitation":"Hayes, S.M., and McCullough, E.A., 2018, Critical minerals: A review of elemental trends in comprehensive criticality studies: Resources Policy, v. 59, p. 192-199, https://doi.org/10.1016/j.resourpol.2018.06.015.","productDescription":"8 p.","startPage":"192","endPage":"199","ipdsId":"IP-093413","costCenters":[{"id":245,"text":"Eastern Mineral and Environmental Resources Science Center","active":true,"usgs":true}],"links":[{"id":468328,"rank":0,"type":{"id":40,"text":"Open Access Publisher Index Page"},"url":"https://doi.org/10.1016/j.resourpol.2018.06.015","text":"Publisher Index Page"},{"id":358273,"type":{"id":24,"text":"Thumbnail"},"url":"https://pubs.usgs.gov/thumbnails/outside_thumb.jpg"}],"volume":"59","publishingServiceCenter":{"id":9,"text":"Reston PSC"},"noUsgsAuthors":false,"publicationStatus":"PW","scienceBaseUri":"5bc02f72e4b0fc368eb53823","contributors":{"authors":[{"text":"Hayes, Sarah M. 0000-0001-5887-6492","orcid":"https://orcid.org/0000-0001-5887-6492","contributorId":208569,"corporation":false,"usgs":true,"family":"Hayes","given":"Sarah","email":"","middleInitial":"M.","affiliations":[{"id":245,"text":"Eastern Mineral and Environmental Resources Science Center","active":true,"usgs":true}],"preferred":true,"id":747732,"contributorType":{"id":1,"text":"Authors"},"rank":1},{"text":"McCullough, Erin A. 0000-0002-9072-7021 emccullough@usgs.gov","orcid":"https://orcid.org/0000-0002-9072-7021","contributorId":196629,"corporation":false,"usgs":true,"family":"McCullough","given":"Erin","email":"emccullough@usgs.gov","middleInitial":"A.","affiliations":[{"id":432,"text":"National Minerals Information Center","active":true,"usgs":true}],"preferred":false,"id":747733,"contributorType":{"id":1,"text":"Authors"},"rank":2}]}}

Widespread but now discontinuous patches of a deeply weathered sand and gravel are found west of the Fall Line, capping the highest hilltops. Near the community of Midlothian, Virginia, the gravels are underlain by fine-grained marine silts that bear an informative assemblage of fossil dinoflagellate cysts (dinocysts). In situ dinocysts belong to middleMiocene zone DN7, which is calibrated to ~12-13 Ma. These deposits are assigned to the upper part of the Choptank Formation, which crops out ~ 25 km(15 mi) to the east at an elevation ~ 60m(200 ft) lower. The dinocyst assemblage suggests that the maximum extent of this Choptank transgression probably covered a significant expanse of the Virginia Piedmont. The Choptank marine silts constrain the age of the unconformably overlying Midlothian gravels to younger than the latter part of the middle Miocene. Previous work has indicated that these gravels also are older than the Pliocene Yorktown Formation. Rare, reworked dinocysts in these Choptank outcrops west of the Fall Line are sourced from older deposits of more than one age. Shallow‐water habitat restoration is intended to provide nursery benefits, including food, for young sturgeon, but the effect of shallow‐water habitat on their diet is unknown. Age‐0 Pallid Sturgeon are rare, providing little opportunity for direct evaluation; however, studying the closely related and abundant Shovelnose Sturgeon S. platorynchus may provide valuable information to guide habitat restoration efforts. We compared diet, body condition (lipid content), and change in body weight (24‐h bioenergetics simulation) for postdrift, age‐0 sturgeon among five reaches ranging widely in shallow‐water habitat availability. Lipid content of satiated and emaciated laboratory‐reared individuals were compared with that of wild‐caught fish. In general, shallow‐water habitat availability appeared to have little effect on the variables examined. Regardless of reach, wild‐caught fish primarily consumed chironomids, and empty stomachs were rare. Additionally, differences in prey weight, lipid content, or the modeled change in body weight did not usually correspond to differences in shallow‐water habitat availability. Instead, we found annual differences, as prey weight consumed and the percentage of fish with modeled weight gain was often higher in 2015 than 2014, while the opposite was true for the percentage of fish with lipid content values that were comparable with the emaciated laboratory standard. Overall, our findings complement recent suggestions that shallow‐water habitat restoration efforts, as previously implemented, may not benefit sturgeon populations. Our results coupled with previous research suggest that the lower Missouri River prey base can support a stable Shovelnose Sturgeon population; however, additional research is needed to determine whether this applies to Pallid Sturgeon.
","language":"English","publisher":"Wiley","doi":"10.1002/nafm.10236","usgsCitation":"Civiello, A.P., Gosch, N., Gemeinhardt, T., Miller, M., Bonneau, J., Chojnacki, K., Delonay, A.J., and Long, J.M., 2018, Diet and condition of age‐0 Scaphirhynchus Sturgeon: Implications for shallow‐water habitat restoration: North American Journal of Fisheries Management, v. 38, no. 6, p. 1324-1338, https://doi.org/10.1002/nafm.10236.","productDescription":"15 p.","startPage":"1324","endPage":"1338","ipdsId":"IP-090944","costCenters":[{"id":198,"text":"Coop Res Unit Atlanta","active":true,"usgs":true}],"links":[{"id":468332,"rank":0,"type":{"id":40,"text":"Open Access Publisher Index Page"},"url":"https://doi.org/10.1002/nafm.10236","text":"Publisher Index Page"},{"id":379943,"type":{"id":24,"text":"Thumbnail"},"url":"https://pubs.usgs.gov/thumbnails/outside_thumb.jpg"}],"country":"United States","state":"Missouri","otherGeospatial":"Missouri River","geographicExtents":"{\n \"type\": \"FeatureCollection\",\n \"features\": [\n {\n \"type\": \"Feature\",\n \"properties\": {},\n \"geometry\": {\n \"type\": \"Polygon\",\n \"coordinates\": [\n [\n [\n -94.658203125,\n 38.151837403006766\n ],\n [\n -90.3076171875,\n 38.151837403006766\n ],\n [\n -90.3076171875,\n 39.57182223734374\n ],\n [\n -94.658203125,\n 39.57182223734374\n ],\n [\n -94.658203125,\n 38.151837403006766\n ]\n ]\n ]\n }\n }\n ]\n}","volume":"38","issue":"6","noUsgsAuthors":false,"publicationDate":"2018-10-05","publicationStatus":"PW","contributors":{"authors":[{"text":"Civiello, A. In this study, the sediment and hydrodynamic response of a senile (dead) barrier reef (Crocker Reef, located in the upper portion of the Florida Reef Tract) to storms and quiescent conditions was evaluated using field observations and the Coupled Ocean-Atmosphere-Wave-Sediment Transport model. Waves, circulation, and resultant sediment mobility were modeled across different reef zones. Sediment mobility during quiescent periods and the passage of far-field storms are driven by nonbreaking waves and, to a lesser degree, regional circulation. Spatial variability in these processes produces the present-day distribution of sediment grain size at Crocker Reef, wherein finer-grain material along a shallow central ridge is frequently mobilized (43% to 62% of the time), winnowed away, and deposited along the lower-energy flanks and in the fore reef where sand mobility occurs less frequently (32% to 43% and 1% to 22% of the time, respectively). Analysis of wave conditions for the period of 2006–2014 supports that wave heights rarely exceed the threshold for breaking (0.1% and 0.3% at the reef crest and at the reef flat, respectively), predominantly during the passage of tropical storms. There is a shift to a wave-breaking regime during near-field storms, creating the potential for mobilization of larger material and enhanced reef degradation. Sediment mobility can be enhanced due to wave skewness or the generation of free infragravity waves during periods of depth-induced wave breaking.
","language":"English","publisher":"American Geophysical Union","doi":"10.1029/2018JC013892","usgsCitation":"Torres-Garcia, L., Dalyander, P.S., Long, J., Zawada, D., Yates, K.K., Moore, C., and Olabarrieta, M., 2018, Hydrodynamics and sediment mobility processes over a degraded senile coral reef: Journal of Geophysical Research: Oceans, v. 123, no. 10, p. 7053-7066, https://doi.org/10.1029/2018JC013892.","productDescription":"14 p.","startPage":"7053","endPage":"7066","ipdsId":"IP-094877","costCenters":[{"id":574,"text":"St. Petersburg Coastal and Marine Science Center","active":true,"usgs":true}],"links":[{"id":468348,"rank":0,"type":{"id":40,"text":"Open Access Publisher Index Page"},"url":"https://doi.org/10.1029/2018jc013892","text":"Publisher Index Page"},{"id":360173,"type":{"id":24,"text":"Thumbnail"},"url":"https://pubs.usgs.gov/thumbnails/outside_thumb.jpg"}],"country":"United States","state":"Florida","otherGeospatial":"Crocker Reef","geographicExtents":"{\n \"type\": \"FeatureCollection\",\n \"features\": [\n {\n \"type\": \"Feature\",\n \"properties\": {},\n \"geometry\": {\n \"type\": \"Polygon\",\n \"coordinates\": [\n [\n [\n -80.71243286132812,\n 24.891419479211137\n ],\n [\n -80.36087036132811,\n 24.891419479211137\n ],\n [\n -80.36087036132811,\n 25.231031705373177\n ],\n [\n -80.71243286132812,\n 25.231031705373177\n ],\n [\n -80.71243286132812,\n 24.891419479211137\n ]\n ]\n ]\n }\n }\n ]\n}","volume":"123","issue":"10","publishingServiceCenter":{"id":9,"text":"Reston PSC"},"noUsgsAuthors":false,"publicationDate":"2018-10-04","publicationStatus":"PW","scienceBaseUri":"5c10a930e4b034bf6a7e5071","contributors":{"authors":[{"text":"Torres-Garcia, Legna M. 0000-0002-6786-5944","orcid":"https://orcid.org/0000-0002-6786-5944","contributorId":149325,"corporation":false,"usgs":false,"family":"Torres-Garcia","given":"Legna M.","affiliations":[{"id":12876,"text":"Cherokee Nation Technology Solutions","active":true,"usgs":false}],"preferred":false,"id":753820,"contributorType":{"id":1,"text":"Authors"},"rank":1},{"text":"Dalyander, P. Visual and acoustics disturbance methods can be useful for small fields or gardens but require frequent changes to prevent habituation by the cranes. Changes in farming practices can be implemented by individual farmers and matched to the local situation. By altering timing of seeding and harvest, harvest methods, and other management practices, farmers can minimize the vulnerability of the crop or its attractiveness to cranes. Crop damage can be reduced by strategically locating high-risk crops away from crane roosts or high-use areas. Diversionary fields, where cranes can forage on nutritious, preferred foods near their roost without disturbance, are one of the more effective methods to reduce crop damage. Artificial feeding may be appropriate as a temporary measure but its long-term use should only be a last option where no alternative wintering areas or food resources are available or restorable. Chemical treatment of seeds can deter cranes from taking newly sown seeds and seedlings. Conflicts with farmers can be mitigated by financial or other compensation, or through conservation approaches. Financial mechanisms should be used cautiously as they can dilute or corrupt local traditions of tolerance. An integrated approach, using several methods, is more likely to be effective in the long term. Farmers and communities are more likely to embrace alternative measures if they understand basic crane ecology and if the measures are clearly beneficial to the farmers. Developing a broader range of tools to better understand the conflict, to understand farmer perceptions of cranes, and to help implement strategies to improve positivist attitudes is necessary. Multi-disciplinary approaches that incorporate social, economic as well as ecological aspects of the issue are very rare, and much needed to develop workable solutions.","largerWorkType":{"id":4,"text":"Book"},"largerWorkTitle":"Cranes and agriculture: A global guide for sharing the landscape","language":"English","publisher":"International Crane Foundation","usgsCitation":"Austin, J.E., and Sundar, K.S., 2018, Methods to reduce conflicts between cranes and farmers, chap. of Cranes and agriculture: A global guide for sharing the landscape, p. 117-141.","productDescription":"25 p.","startPage":"117","endPage":"141","ipdsId":"IP-052260","costCenters":[{"id":480,"text":"Northern Prairie Wildlife Research Center","active":true,"usgs":true}],"links":[{"id":358679,"type":{"id":24,"text":"Thumbnail"},"url":"https://pubs.usgs.gov/thumbnails/outside_thumb.jpg"},{"id":358628,"type":{"id":15,"text":"Index Page"},"url":"https://www.savingcranes.org/education/library/books/"}],"publishingServiceCenter":{"id":4,"text":"Rolla PSC"},"noUsgsAuthors":false,"publicationStatus":"PW","scienceBaseUri":"5c10a930e4b034bf6a7e507d","contributors":{"authors":[{"text":"Austin, Jane E. 0000-0001-8775-2210 jaustin@usgs.gov","orcid":"https://orcid.org/0000-0001-8775-2210","contributorId":146411,"corporation":false,"usgs":true,"family":"Austin","given":"Jane","email":"jaustin@usgs.gov","middleInitial":"E.","affiliations":[{"id":480,"text":"Northern Prairie Wildlife Research Center","active":true,"usgs":true}],"preferred":true,"id":749203,"contributorType":{"id":1,"text":"Authors"},"rank":1},{"text":"Sundar, K. However, some areas seem to have been humid. We reconstructed the floristic composition of two tropical stratigraphic successions in Peru using quantitative palynology (rarefied species richness and abundance), and used the abundance of aridity vs. humidity indicator species to infer the predominant climate conditions of this region. The Berriasian to Hauterivian La Merced succession was dominated by fern spores and was predominantly humid. The Albian Aguas Frias succession yielded rich palynofloras, with 127 species, and also indicates predominantly humid conditions. These results support the hypothesis that the west margin of South America was humid during the Early Cretaceous, thus improving the tropical climate reconstructions during the Cretaceous severe global warming episodes.
","language":"English","publisher":"Taylor & Francis","doi":"10.1080/01916122.2017.1373310","usgsCitation":"Mejia-Velasquez, P.J., Manchester, S.R., Jaramillo, C.A., Quiroz, L., and Fortini, L.B., 2018, Floristic and climatic reconstructions of two Lower Cretaceous successions from Peru: Palynology, v. 42, no. 3, p. 420-433, https://doi.org/10.1080/01916122.2017.1373310.","productDescription":"14 p.","startPage":"420","endPage":"433","ipdsId":"IP-090469","costCenters":[{"id":521,"text":"Pacific Island Ecosystems Research Center","active":false,"usgs":true}],"links":[{"id":490054,"rank":0,"type":{"id":41,"text":"Open Access External Repository Page"},"url":"https://figshare.com/articles/dataset/Floristic_and_climatic_reconstructions_of_two_Lower_Cretaceous_successions_from_Peru/5501638","text":"External Repository"},{"id":358476,"type":{"id":24,"text":"Thumbnail"},"url":"https://pubs.usgs.gov/thumbnails/outside_thumb.jpg"}],"country":"Peru","volume":"42","issue":"3","publishingServiceCenter":{"id":14,"text":"Menlo Park PSC"},"noUsgsAuthors":false,"publicationDate":"2017-10-16","publicationStatus":"PW","scienceBaseUri":"5c10a931e4b034bf6a7e5088","contributors":{"authors":[{"text":"Mejia-Velasquez, Paula J.","contributorId":209758,"corporation":false,"usgs":false,"family":"Mejia-Velasquez","given":"Paula","email":"","middleInitial":"J.","affiliations":[{"id":37977,"text":"University of Hawaii – Leeward Community College","active":true,"usgs":false}],"preferred":false,"id":748747,"contributorType":{"id":1,"text":"Authors"},"rank":1},{"text":"Manchester, Steven R.","contributorId":209759,"corporation":false,"usgs":false,"family":"Manchester","given":"Steven","email":"","middleInitial":"R.","affiliations":[{"id":37978,"text":"Florida Museum of Natural History and Biology Department, University of Florida","active":true,"usgs":false}],"preferred":false,"id":748748,"contributorType":{"id":1,"text":"Authors"},"rank":2},{"text":"Jaramillo, Carlos A.","contributorId":209760,"corporation":false,"usgs":false,"family":"Jaramillo","given":"Carlos","email":"","middleInitial":"A.","affiliations":[{"id":12671,"text":"Smithsonian Tropical Research Institute","active":true,"usgs":false}],"preferred":false,"id":748749,"contributorType":{"id":1,"text":"Authors"},"rank":3},{"text":"Quiroz, Luiz","contributorId":209761,"corporation":false,"usgs":false,"family":"Quiroz","given":"Luiz","email":"","affiliations":[{"id":37979,"text":"Dept. of Geological Sciences, University of Saskatchewan","active":true,"usgs":false}],"preferred":false,"id":748750,"contributorType":{"id":1,"text":"Authors"},"rank":4},{"text":"Fortini, Lucas B. 0000-0002-5781-7295 lfortini@usgs.gov","orcid":"https://orcid.org/0000-0002-5781-7295","contributorId":4645,"corporation":false,"usgs":true,"family":"Fortini","given":"Lucas","email":"lfortini@usgs.gov","middleInitial":"B.","affiliations":[{"id":5049,"text":"Pacific Islands Ecosys Research Center","active":true,"usgs":true},{"id":521,"text":"Pacific Island Ecosystems Research Center","active":false,"usgs":true}],"preferred":false,"id":748746,"contributorType":{"id":1,"text":"Authors"},"rank":5}]}}

However, if marks affect the vital rates or behavior of marked individuals, any conclusions reached by a study might be biased relative to the general population. Leg bands have rarely been found to have negative effects on birds and are frequently used to mark individuals. Leg flags, which are larger, heavier, and might produce more drag than bands, are commonly used on shorebirds and can help improve resighting rates. However, no one to date has assessed the possible effects of leg flags on the demographic performance of shorebirds. At seven sites in Arctic Alaska and western Canada, we marked individuals and monitored nest survival of four species of Arctic‐breeding shorebirds, including Semipalmated Sandpipers (Calidris pusilla), Western Sandpipers (C. mauri), Red‐necked Phalaropes (Phalaropus lobatus), and Red Phalaropes (P. fulicarius). We used a daily nest survival model in a Bayesian framework to test for effects of leg flags, relative to birds with only bands, on daily survival rates of 1952 nests. We found no evidence of a difference in nest survival between birds with flags and those with only bands. Our results suggest, therefore, that leg flags have little effect on the nest success of Arctic‐breeding sandpipers and phalaropes. Additional studies are needed, however, to evaluate the possible effects of flags on shorebirds that use other habitats and on survival rates of adults and chicks.
","language":"English","publisher":"Wiley","doi":"10.1111/jofo.12264","usgsCitation":"Weiser, E.L., Lanctot, R., Brown, S.C., Gates, H.R., Bentzen, R.L., Boldenow, M.L., Cunningham, J.A., Doll, A.C., Donnelly, T., English, W.B., Franks, S.E., Grond, K., Herzog, P., Hill, B.L., Kendall, S.J., Kwon, E., Lank, D.B., Liebezeit, J.R., Rausch, J., Saalfeld, S.T., Taylor, A.R., Ward, D.H., Wood, P., and Sandercock, B.K., 2018, Effects of leg flags on nest survival of four species of Arctic‐breeding shorebirds: Journal of Field Ornithology, v. 89, no. 3, p. 287-297, https://doi.org/10.1111/jofo.12264.","productDescription":"11 p.","startPage":"287","endPage":"297","ipdsId":"IP-098142","costCenters":[{"id":606,"text":"Upper Midwest Environmental Sciences Center","active":true,"usgs":true}],"links":[{"id":468364,"rank":0,"type":{"id":41,"text":"Open Access External Repository Page"},"url":"https://doi.org/10.1111/jofo.12264","text":"External Repository"},{"id":357846,"type":{"id":24,"text":"Thumbnail"},"url":"https://pubs.usgs.gov/thumbnails/outside_thumb.jpg"}],"volume":"89","issue":"3","publishingServiceCenter":{"id":15,"text":"Madison PSC"},"noUsgsAuthors":false,"publicationDate":"2018-09-23","publicationStatus":"PW","scienceBaseUri":"5bc02f88e4b0fc368eb53891","contributors":{"authors":[{"text":"Weiser, Emily L. 0000-0003-1598-659X","orcid":"https://orcid.org/0000-0003-1598-659X","contributorId":206605,"corporation":false,"usgs":true,"family":"Weiser","given":"Emily","email":"","middleInitial":"L.","affiliations":[{"id":65299,"text":"Alaska Science Center Ecosystems","active":true,"usgs":true}],"preferred":true,"id":746438,"contributorType":{"id":1,"text":"Authors"},"rank":1},{"text":"Lanctot, Richard B.","contributorId":77879,"corporation":false,"usgs":false,"family":"Lanctot","given":"Richard B.","affiliations":[{"id":6987,"text":"U.S. Fish and Wildlife Sevice","active":true,"usgs":false}],"preferred":false,"id":746439,"contributorType":{"id":1,"text":"Authors"},"rank":2},{"text":"Brown, Stephen C. 0000-0002-0421-1660","orcid":"https://orcid.org/0000-0002-0421-1660","contributorId":208214,"corporation":false,"usgs":false,"family":"Brown","given":"Stephen","email":"","middleInitial":"C.","affiliations":[{"id":37764,"text":"Shorebird Recovery Program","active":true,"usgs":false}],"preferred":false,"id":746440,"contributorType":{"id":1,"text":"Authors"},"rank":3},{"text":"Gates, H. This can result in underestimates of occupancy, where nondetection is conflated with absence. The site occupancy model (SOM) overcomes this failure by treating occupancy as a latent variable of the model and incorporates a detection submodel to account for variability in detection rates. These have rarely been applied in the context of marine fish and never for the multiseason dynamic occupancy model (DOM). In this study, a DOM is developed for a designated species of concern, cusk (Brosme brosme), over a four-season period. Making novel use of a high-resolution 3-dimensional hydrodynamic model, detectability of cusk is considered as a function of current speed and algae cover. Algal cover on the seabed is measured from video surveys to divide the study area into two distinct regions: those with canopy forming species of algae and those without (henceforth bottom types). Modeled estimates of the proportion of sites occupied in each season are 0.88, 0.45, 0.74, and 0.83. These are significantly greater than the proportion of occupied sites measured from underwater video observations which are 0.57, 0.28, 0.43, and 0.57. Individual fish are detected more frequently with increasing current speed in areas lacking canopy and less frequently with increasing current speed in areas with canopy. The results indicate that, where possible, SDM studies for all marine species should take account of detectability to avoid underestimating the proportion of sites occupied at a given study area. Sampling closed areas or areas of conservation often requires the use of nonphysical, low impact sampling methods like camera surveys. These methods inherently result in detection probabilities less than one, an issue compounded by time-varying features of the environment that are rarely accounted for marine studies. This work highlights the use of modeled hydrodynamics as a tool to correct some of this imbalance.
","language":"English","publisher":"Wiley","doi":"10.1002/ece3.4493","usgsCitation":"Calvert, J., McGonigle, C., Sethi, S., Harris, B., Quinn, R., and Grabowski, J., 2018, Dynamic occupancy modeling of temperate marine fish in area-based closures: Ecology and Evolution, v. 8, no. 20, p. 10192-10205, https://doi.org/10.1002/ece3.4493.","productDescription":"14 p.","startPage":"10192","endPage":"10205","ipdsId":"IP-127035","costCenters":[{"id":199,"text":"Coop Res Unit Leetown","active":true,"usgs":true}],"links":[{"id":468378,"rank":0,"type":{"id":40,"text":"Open Access Publisher Index Page"},"url":"https://doi.org/10.1002/ece3.4493","text":"Publisher Index Page"},{"id":397252,"type":{"id":24,"text":"Thumbnail"},"url":"https://pubs.usgs.gov/thumbnails/outside_thumb.jpg"}],"country":"United States","otherGeospatial":"Gulf of Maine","geographicExtents":"{\n  \"type\": \"FeatureCollection\",\n  \"features\": [\n    {\n      \"type\": \"Feature\",\n      \"properties\": {},\n      \"geometry\": {\n        \"type\": \"Polygon\",\n        \"coordinates\": [\n          [\n            [\n              -68.983333,\n              43\n            ],\n            [\n              -68.916667,\n              43\n            ],\n            [\n              -68.916667,\n              42.88\n            ],\n            [\n              -68.983333,\n              42.88\n            ],\n            [\n              -68.983333,\n              43\n            ]\n          ]\n        ]\n      }\n    }\n  ]\n}","volume":"8","issue":"20","noUsgsAuthors":false,"publicationDate":"2018-09-21","publicationStatus":"PW","contributors":{"authors":[{"text":"Calvert, Jay","contributorId":288770,"corporation":false,"usgs":false,"family":"Calvert","given":"Jay","email":"","affiliations":[{"id":61838,"text":"University of Ulster","active":true,"usgs":false}],"preferred":false,"id":838269,"contributorType":{"id":1,"text":"Authors"},"rank":1},{"text":"McGonigle, Chris","contributorId":288771,"corporation":false,"usgs":false,"family":"McGonigle","given":"Chris","email":"","affiliations":[{"id":61838,"text":"University of Ulster","active":true,"usgs":false}],"preferred":false,"id":838270,"contributorType":{"id":1,"text":"Authors"},"rank":2},{"text":"Sethi, Suresh 0000-0002-0053-1827 ssethi@usgs.gov","orcid":"https://orcid.org/0000-0002-0053-1827","contributorId":191424,"corporation":false,"usgs":true,"family":"Sethi","given":"Suresh","email":"ssethi@usgs.gov","affiliations":[{"id":199,"text":"Coop Res Unit Leetown","active":true,"usgs":true}],"preferred":true,"id":838268,"contributorType":{"id":1,"text":"Authors"},"rank":3},{"text":"Harris, Bradley","contributorId":288772,"corporation":false,"usgs":false,"family":"Harris","given":"Bradley","affiliations":[{"id":12915,"text":"Alaska Pacific University","active":true,"usgs":false}],"preferred":false,"id":838271,"contributorType":{"id":1,"text":"Authors"},"rank":4},{"text":"Quinn, Rory","contributorId":288773,"corporation":false,"usgs":false,"family":"Quinn","given":"Rory","email":"","affiliations":[{"id":61838,"text":"University of Ulster","active":true,"usgs":false}],"preferred":false,"id":838272,"contributorType":{"id":1,"text":"Authors"},"rank":5},{"text":"Grabowski, Jon","contributorId":288774,"corporation":false,"usgs":false,"family":"Grabowski","given":"Jon","email":"","affiliations":[{"id":61840,"text":"Northeaster University","active":true,"usgs":false}],"preferred":false,"id":838273,"contributorType":{"id":1,"text":"Authors"},"rank":6}]}}

The demographic processes that drive patch dynamics in these systems have rarely been described but are important for developing effective conservation and management plans, especially when humans have modified the timing and intensity of disturbances that drive regeneration. In riparian systems, disturbance by floods historically initiated plant regeneration, but many rivers are now regulated and stream flows disrupted by dams and reservoirs. We studied the demography and patch dynamics of an endangered, neotropical migrant bird dependent on remnant riparian patches for breeding, the southwestern willow flycatcher (Empidonax trailli extimus), over 9 yr at both a riverine and reservoir site in central Arizona. We found that at both sites, number of territories/ha within patches increased for 2–4 yr after colonization and then declined, with several patches abandoned after 6–10 yr. Age of birds increased with patch age, with younger birds in colonizing patches and older, site-faithful birds in older patches, while mean per capita reproductive success did not differ with patch age. Natal dispersal and breeding dispersal were primarily from intermediate-aged patches into either young- or other intermediate-aged patches. At both riverine and reservoir sites, both the number of patches and the number of territorial birds increased over time, with the percentage of territories shifting into younger and younger patches. The type of disturbance driving patch regeneration differed between riverine and reservoir sites (seasonal flooding vs. falling lake levels due to drought), but the demographic patterns did not, indicating that reservoirs can generate patch dynamics similar to those on rivers. Managing stream flows and reservoir levels to maintain disturbance cycles sufficient to generate riparian patches at different stages of regeneration through time would benefit succession-dependent species like the endangered flycatcher we studied, whether those disturbances arise from natural flooding events along free-flowing rivers or through changes in reservoir levels.
","language":"English","publisher":"Ecological Society of America","doi":"10.1002/ecs2.2425","usgsCitation":"Theimer, T.C., Sogge, M.K., and Paxton, E.H., 2018, Patch age since disturbance drives patch dynamics for flycatchers breeding in both reservoir and riverine habitat: Ecosphere, v. 9, no. 9, e02425, 16 p., https://doi.org/10.1002/ecs2.2425.","productDescription":"e02425, 16 p.","ipdsId":"IP-099402","costCenters":[{"id":521,"text":"Pacific Island Ecosystems Research Center","active":false,"usgs":true}],"links":[{"id":468385,"rank":0,"type":{"id":40,"text":"Open Access Publisher Index Page"},"url":"https://doi.org/10.1002/ecs2.2425","text":"Publisher Index Page"},{"id":424187,"type":{"id":24,"text":"Thumbnail"},"url":"https://pubs.usgs.gov/thumbnails/outside_thumb.jpg"}],"volume":"9","issue":"9","noUsgsAuthors":false,"publicationDate":"2018-09-19","publicationStatus":"PW","contributors":{"authors":[{"text":"Theimer, Tad C 0000-0002-4565-8661","orcid":"https://orcid.org/0000-0002-4565-8661","contributorId":223213,"corporation":false,"usgs":false,"family":"Theimer","given":"Tad","email":"","middleInitial":"C","affiliations":[{"id":12698,"text":"Northern Arizona University","active":true,"usgs":false}],"preferred":false,"id":891676,"contributorType":{"id":1,"text":"Authors"},"rank":1},{"text":"Sogge, Mark K. 0000-0002-8337-5689 mark_sogge@usgs.gov","orcid":"https://orcid.org/0000-0002-8337-5689","contributorId":3710,"corporation":false,"usgs":true,"family":"Sogge","given":"Mark","email":"mark_sogge@usgs.gov","middleInitial":"K.","affiliations":[{"id":5079,"text":"Pacific Regional Director's Office","active":true,"usgs":true}],"preferred":true,"id":891677,"contributorType":{"id":1,"text":"Authors"},"rank":2},{"text":"Paxton, Eben H. 0000-0001-5578-7689","orcid":"https://orcid.org/0000-0001-5578-7689","contributorId":19640,"corporation":false,"usgs":true,"family":"Paxton","given":"Eben","email":"","middleInitial":"H.","affiliations":[{"id":5049,"text":"Pacific Islands Ecosys Research Center","active":true,"usgs":true}],"preferred":true,"id":891678,"contributorType":{"id":1,"text":"Authors"},"rank":3}]}}

Understanding how habitat drives exposure in individuals (i.e., their exposome), and how that relates to individual health is critical to managing species in an agricultural landscape where pesticide exposure is likely. We followed 72 northern leopard frogs (Lithobates pipiens) in two agricultural wetlands for insight into where and when individuals are at high risk of pesticide exposure. Novel passive sampling devices (PSDs) were deployed at sites where telemetered frogs were located, then moved to subsequent locations as frogs were radio-tracked. Pesticide concentration in PSDs varied by habitat and was greatest in agricultural fields where frogs were rarely found. Pesticide concentrations in frogs were greatest in spring when frogs were occupying wetlands compared to late summer when frogs occupied terrestrial habitats. Our results indicate that habitat and time of year influence exposure and accumulation of pesticides in amphibians. The 23 January 2018 MW 7.9 strike-slip Gulf of Alaska earthquake ruptured an oceanic fracture zone system offshore Kodiak Island. Bathymetric compilations show a muted topographic expression of the fracture zone due to the thick sediment that covers oceanic basement but the fracture zone system can be identified by offset N-S magnetic anomalies and E-W linear zones in the vertical gravity gradient. Back-projection from global seismic stations reveals that the initial rupture at first propagated from the epicenter to the north, likely rupturing along a weak zone parallel to the ocean crustal fabric. The rupture then changed direction to eastward directed with most energy emitted on Aka fracture zone resulting in an unusual multi-fault earthquake. Similarly, the aftershocks show complex behavior and are related to two different tectonic structures: (1) events along N-S trending oceanic fabric, which ruptured mainly strike-slip and additionally, in normal and oblique slip mechanisms and (2) strike-slip events along E-W oriented fracture zones. To explain the complex faulting behavior we adopt the classical stress and strain partitioning concept and propose a generalized model for large intra-oceanic strike-slip earthquakes of trench-oblique oriented fracture zones/ocean plate fabric near subduction zones. Taking the Kodiak asperity position of 1964 maximum afterslip and outer-rise Coulomb stress distribution into account, we propose that the unusual 2018 Gulf of Alaska moment release was stress transferred to the incoming oceanic plate from co- and post-processes of the nearby great 1964 MW 9.2 megathrust earthquake.
","language":"English","publisher":"Nature","doi":"10.1038/s41598-018-32071-4","usgsCitation":"Krabbenhoeft, A., von Huene, R., Miller, J., Lange, D., and Vera, F., 2018, Strike-slip 23 January 2018 MW 7.9 Gulf of Alaska rare intraplate earthquake: Complex rupture of a fracture zone system: Scientific Reports, v. 8, p. 1-9, https://doi.org/10.1038/s41598-018-32071-4.","productDescription":"13706; 9 p.","startPage":"1","endPage":"9","ipdsId":"IP-096067","costCenters":[{"id":164,"text":"Central Energy Resources Science Center","active":true,"usgs":true}],"links":[{"id":468409,"rank":0,"type":{"id":40,"text":"Open Access Publisher Index Page"},"url":"https://doi.org/10.1038/s41598-018-32071-4","text":"Publisher Index Page"},{"id":357618,"type":{"id":24,"text":"Thumbnail"},"url":"https://pubs.usgs.gov/thumbnails/outside_thumb.jpg"}],"country":"United States","state":"Alaska","otherGeospatial":"Gulf of Alaska","geographicExtents":"{\n  \"type\": \"FeatureCollection\",\n  \"features\": [\n    {\n      \"type\": \"Feature\",\n      \"properties\": {},\n      \"geometry\": {\n        \"type\": \"Polygon\",\n        \"coordinates\": [\n          [\n            [\n              -162.68554687499997,\n              55.25407706707272\n            ],\n            [\n              -144.3603515625,\n              52.1874047455997\n            ],\n            [\n              -130.6494140625,\n              52.26815737376817\n            ],\n            [\n              -130.6494140625,\n              54.6992335284814\n            ],\n            [\n              -134.38476562499997,\n              59.108308258604964\n            ],\n            [\n              -139.6142578125,\n              60.65164736580915\n            ],\n            [\n              -148.1396484375,\n              61.543641475549954\n            ],\n            [\n              -152.3583984375,\n              60.823494332539646\n            ],\n            [\n              -162.68554687499997,\n              55.25407706707272\n            ]\n          ]\n        ]\n      }\n    }\n  ]\n}","volume":"8","publishingServiceCenter":{"id":2,"text":"Denver PSC"},"noUsgsAuthors":false,"publicationDate":"2018-09-12","publicationStatus":"PW","scienceBaseUri":"5bc02fa1e4b0fc368eb5392f","contributors":{"authors":[{"text":"Krabbenhoeft, Anne","contributorId":208084,"corporation":false,"usgs":false,"family":"Krabbenhoeft","given":"Anne","email":"","affiliations":[{"id":37708,"text":"GEOMAR Helmholtz Center for Ocean Research Kiel, Wischhofstr. 1-3, 24148 Kiel, Germany","active":true,"usgs":false}],"preferred":false,"id":745851,"contributorType":{"id":1,"text":"Authors"},"rank":1},{"text":"von Huene, Roland 0000-0003-1301-3866","orcid":"https://orcid.org/0000-0003-1301-3866","contributorId":208085,"corporation":false,"usgs":false,"family":"von Huene","given":"Roland","affiliations":[{"id":37709,"text":"USGS, emeritus, 800 Blossom Hill Road, Los Gatos, CA","active":true,"usgs":false}],"preferred":false,"id":745852,"contributorType":{"id":1,"text":"Authors"},"rank":2},{"text":"Miller, John J. 0000-0002-9098-0967","orcid":"https://orcid.org/0000-0002-9098-0967","contributorId":208083,"corporation":false,"usgs":true,"family":"Miller","given":"John J.","affiliations":[{"id":164,"text":"Central Energy Resources Science Center","active":true,"usgs":true}],"preferred":false,"id":745850,"contributorType":{"id":1,"text":"Authors"},"rank":3},{"text":"Lange, Dietrich","contributorId":208086,"corporation":false,"usgs":false,"family":"Lange","given":"Dietrich","email":"","affiliations":[{"id":37708,"text":"GEOMAR Helmholtz Center for Ocean Research Kiel, Wischhofstr. 1-3, 24148 Kiel, Germany","active":true,"usgs":false}],"preferred":false,"id":745853,"contributorType":{"id":1,"text":"Authors"},"rank":4},{"text":"Vera, Felipe","contributorId":208087,"corporation":false,"usgs":false,"family":"Vera","given":"Felipe","email":"","affiliations":[{"id":37710,"text":"Helmholtz-Zentrum Potsdam, Deutsches GeoForschungsZentrum GFZ, Telegrafenberg 1, 14473, Potsdam, Germany and Freie Universität Berlin, Malteserstr. 74−100, 12249, Berlin, Germany","active":true,"usgs":false}],"preferred":false,"id":745854,"contributorType":{"id":1,"text":"Authors"},"rank":5}]}}

We now provide uniform NEHRP site class maps for 2, 5, and 10 percent probabilities of exceedance in 50 years derived from hazard curves for additional spectral periods. For the central and eastern United States (CEUS) and western United States (WUS), hazard curves and maps for PGA, 0.1, 0.2, 0.3, 0.5, 1.0, and 2.0 second SAs are now available. The WUS additionally includes hazard curves and maps for 0.75, 3.0, 4.0, and 5.0 second SAs. The use of region-specific suites of weighted ground motion models (GMMs) in the 2014 NSHM precluded the calculation of ground motions for a uniform set of periods and site classes for the conterminous United States. At the time of the development of the 2014 NSHM, there was no consensus in the CEUS on an appropriate site-amplification model to use; therefore, we calculated hazard curves and maps for NEHRP site class A, for which most stable continental GMMs were originally developed, based on simulations for hard rock site conditions (VS30=2,000 m/s). In the WUS, however, the active crustal Next Generation Attenuation Relationships for the WUS (NGA-West2 GMMs) and subduction GMMs allow amplification of ground motions based on site class (defined by VS30); so we calculated hazard curves and maps for NEHRP site classes B (VS30=1,080 m/s), C (VS30=530 m/s), D (VS30=260 m/s), and E (VS30=150 m/s) and site class boundaries A/B (VS30=1,500 m/s), B/C (VS30=760 m/s), C/D (VS30=365 m/s), and D/E (VS30=185 m/s). The 2014 NSHM introduced a set of criteria for selecting GMMs for use in the NSHMs. When calculating additional period and site class maps, we verified whether the 2014 NSHM original suites of GMMs satisfied these ground motion selection criteria at all additional periods and site classes using GMM magnitude-distance scaling relation plots. Results of our analysis show that certain GMMs give unrealistic results at longer periods, distances, and softer soils in the WUS. In these rare instances, the GMM was removed from the original suite of GMMs (for all periods and site classes) and the weights of the remaining GMMs in the suite were renormalized. Ratio maps show these updated suites of weighted GMMs result in probabilistic ground motion changes of less than 10 percent in the WUS at PGA, as well as 0.2 and 1.0 second SAs, except in the Pacific Northwest, where differences as much as 20 percent are seen. Hazard curves and uniform hazard response spectra at test sites across the conterminous United States were produced to verify that results were reasonable. The additional period and site class maps, and the hazard curves from which they were derived, are available for download from the USGS ScienceBase Catalog.
","language":"English","publisher":"U.S. Geological Survey","publisherLocation":"Reston, VA","doi":"10.3133/ofr20181111","usgsCitation":"Shumway, A.M., Petersen, M.D., Powers, P.M., and
